I have two theories:

1. Elizabeth notes that there is always "A man, and a lighthouse". This might even go as far to mean that Jack is a very offset version of Booker so they share some DNA similarities.

2. Elizabeth brought them to a version of Rapture which does not have a genetic lock on the Sphere.

Why was there a flying city in bioshock infinite again, from the perspective of story that is?
overall I just felt like the game stopped giving a shit about the city halfway through the game, in favor of this sci-fi story with alternate realities and stuff, which either did not have anything to do with the columbia related events at the beginning of the game, or mocked down their meaning.
