After looking in the hpl.log you sent it doesnt seem like there is a shader error. All the shaders compiled like they should.
Do you have graphic glitches on all the maps or only on specific ones?

I haven't played Penumbra for a long time, I am just starting a new game and checking the first room. These glitches happen to all Intel HD cards.
If you have a laptop with nvidia optimus make sure to run the game with the integrated card and not the dedicated.
