Urkle is this issue just with the Steam version? As I mentioned I don't have any issues at all with Kwin in compositing mode, but then I bought Amnesia TDD direct from Frictional Games.
Bucic, do you have a version from Humble and a Steam copy, or have you added the Humble version to Steam library? It sounds like you have both.

The steam build is the Same as the HIB build.. and it could be that Kwin does things better than compiz.

It sounds like you have both.I've used the option to generate a Steam key at HIB website, got the game at Steam and installed via Steam. Steam build and HIB build are not identical apparently. One works without issues and the other does not. Let me also remind that I use neither Compiz nor Kwin. I've tested the case in GNOME's Mutter and LXDE's whatever-their-display-layer-is-called.

What is the MD5 of the non-steam version of Amnesia that you have?
As the version released with the HIB has this MD5

My only guess is that something in the steam runtime is screwing it up (not the first time). You can try starting steam with the runtime disabled by doing this
