Why should that be an issue though? All mods use their own save folder. If the problem is permission to create this folder, then maybe. If so, running it as admin should fix it.

Why indeed.
Running as Administrator it does the same thing.
It creates -> %user%\Documents\Amnesia\Mysteries_of_the_Beyond\launcher.log
content:
ERROR: Unable to open config file ''! Invalid filepointer returned!
But if you place a file main_settings.cfg there, it works through Steam.
From outside Steam you always get "could not init steam".

The problem just got solved and it's ready to play. The problem was with the config file, but now it's fixed. Thank you guys so much, you're awesome.

Update: I just did some tests and the Amnesia.exe that comes with Steam is not working right, if you replace it with the one from a retail version everything works fine, Amnesia, Justine, Mods.
So you can get Amnesia from Steam and replace its Amnesia.exe with the one from a retail's version to temporarily fix it.
As I mentioned before, another way is to modify the main_init.cfg and change the SaveFolder entry. It doesn't mean the file or mod is wrong.
