Clearly the Storage and the reddish hellish place of the brutes near the end.
I remember that one time where I overlooked that monster, chillaxing in one of the storage rooms and I went into that room to hide.
Needless to say I have not played the game for like month. 0o
Edit:
The prisons!! I liked that place too.
Especially with the acid where Daniel touches it ans goes " It appears to be acid. "

Back Hall.
I know, this place is not scary - in contrary. But there's the most melancholic atmosphere with its nice relaxing music. The perfect contrast between horror and beauty.

I am soon to complete the game, but one place in particular that I've been in so far would be the Storage area. Something about that is just amusing to look back on, probably my reaction to the Grunt in the room with the crying girl.
EDIT: The Prison was a pretty fun experience, too. Especially the part where you have to fill the glass jar with acid. I touched the acid, bad idea. It said "It appears to be acid", which was hilarious considering Daniel just burned his hand off.

I'm at the choir room and its probably the most disturbing place i've been at. But like others say too. the storage is really bad as well. as in really scary. not as in badly made ^^
and of course the prison. Mostly the prison entrance looks seriously creepy.

The Back Hall, it truly felt like a calm before the storm. The music along the gloomy atmosphere gave it a special feel, sometimes I just stood there just for the sake of listening to the music one or two times before leaving. And then, descend into the unknown.

Choir didn't really scare me as as long as you were crouching you'd be fine and the brutes were easily avoidable.
The prison and storage room felt the most dangerous to me.

I liked the Northern Block of the prison because it was so easy to troll the grunt.
