How do i get rid of them?

On the left side "C:/Program Files (x86)/Amnesia - The Dark Descent/redist/customstories" is that the same path on the right side?

Does it show up in the Amnesia game or crashes when you try to run it?

Yes it's the same. It does just not show everything on the right side

See if there is anything in C:\Users\<your_username>\AppData\Local\VirtualStore that relates to Amnesia. If so, delete it.

Keep them where they belong, not in some special, hidden folder of the operating system.
