Whenever I put "ën" in an note's text, I doesn't shows up in the game is there anyway to fix this or do I just have to make it like ingredient and not ingrediënt?

Not entirely sure, but I'm thinking that that may be because the font in Amnesia doesn't support such a character. I'd suggest you change it to ingredient.
If you're really desperate though, you can try altering the game's font files, although this isn't exactly easy:

Make sure your LANG file is encoded in UTF-8 and see if that fixes anything.
