I mean, when you wear goggles in a swimming pool, it's clear, isn't it? There are no waves in front of your eyes. I mean, it's a window underwater, not the stargate! I think I'd just put some thick, greenish fog and slow moving particle effects there, kinda like dust floating in murky water... maybe some animated seaweed if that's possible. You could also add some particle effects to the glass, to make it look like it's leaking. Have water drop down somewhere or splash into the room all bioshock-style...
