My favorite part was the Elevator while you hear a song and see the machine.
It was like the long ladder in MGS3^^

The decontamination chambers and the pig masks disappearing when you turn away from them, along with some "mind-blown" moments suddenly appearing.

I really like the reshaping of the levels and how it confused me (specially in this phase where you have to look for the ingredients).
Also the church was a great moment, and the outdoor part after the church with the moon was really gorgeous.
The most frightening must be below the church when you find the first batch of cages and must go passed another pig.

The part where you go down the lift, the music from the trailer starts playing and you get your first glimpse of the core of the machine.

My favorite part was definitely when I had to refuel the fuel thing and the pigs started bashing down the doors. I really got that old TDD feeling of fear there...

When you first fuel up the tank, and the pigs attack, as Zandro said. Only part in the game where I was legitimately afraid.
I was rather creeped out by the one-way paintings, so those struck out at me.
The descent into the machine, with the perfectly timed opera music going along with it. Good stuff, good stuff.

And then the inner modder/developer in me found at least four clipping textures, and some floating models in the skybox that shouldn't have been there. I enjoyed finding those.

Hidden areas of Oswald's mansion, the centrifuge and its surroundings, decontamination chambers and the reactor. I should replay aamfp, I've already forgotten like 2/3 of the game

The part when you get in the lift and you descend beside the huge machine heart with the epic music was my favourite.

Hmm, lets see quite a lot.

1. The Mansion, loved the layout of the place
2. Entering into the main Cathedral
3. The mind**** of the centrifuge
4. The Nest and observing the manpigs with "Dieses Herz" from the loudspeakers
5. Descending to the Core
6. "The Iron Butler" (would have really wished to see more of the "Pig Line" and butchery)
7. The WTF is this Tripery Big Grin

The part with the piggie cells was terrifiying - and incredible good!

Never was so scared in any penumbra/amnesia game before - with all those cell doors around me, I expected to be attacked any second, from any side, there was no corner - no safety place in sight, just doors, doors and anyone could have been opened...

Goosebumps at the elevator part that brings you down to the heart of the machine with the "Kyrie Elison" - Song from the Halloween Trailer Smile

Can't wait for Amnesia III
