I've encountered the renowned config error, but is there any way to keep the game progress intact?

What config error?
Remove the cfg files from Documents/Amnesia/Pig(/profile) possibly.

and check the troubleshooting guides for a possible file integrity check or reinstallation in case of corrupted game files.
