Hi, I'm trying to figure out the game developers ideas and if they are relevant to some ideas I've had.
Carl Sagan believes our make up is over 90% stardust.
Some people believe that "Shadow" is the universe itself. The fleshy residue is left behind by Shadow.
In Mithraism, Mithra is referred to, not as the Sun, but the Creator of the Sun. What if Shadow is Mithra or some lesser form of him.
Most can agree our ancient ancestors had some great connection with the stars. Whether it be aliens, god/s, or that fact they had less technology and more free time to study their environments; they had some insight everyone today lacks.
Dark matter in science is believed to be a chunk of the universe that is missing. Although it is believed to emit no light, what if the Orbs are trapped Dark matter. What if Dark matter is that doorway to the place we don't know. What if it is the last percent of matter needed to craft a human soul. It is the keeper of time and knowledge. When Daniel touched the orb he saw things he could barely describe.
What if the orb is Dark matter and Shadow, the universe allowed our ancient ancestors to have access to it. And tried to teach us things and how to protect it until we became greedy like Alexander.
Ultimately we know Shadow wants Alexander dead. What if Weyer and Agrippa were contacted by Shadow and convinced to turn on Alexander. In doing so Shadow sent Daniel to save Agrippa and killed him quickly so he could be saved and enlightened after life. Or in the another ending simply freed for having the pure conscious and realizing himself before it was to late.
There's a few other ideas I have but I have been reading and speculating for hour now. Many of my ideas have slipped my mind before I wrote them down.

In the game the contacts in Herberts address book all talk about the orbs were once held by priests and then kings. This could be the a more (in-game) modern transition of the idea where we were given the orb for knowledge but the kings became greedy and began ignoring the priests seeking more power.

Okay, what follows is just mah opinion on the theories we can make about TDD, it's pretty personal ^^.

I think you might want to look towards Lovecraft works if you want to make theories. The connection with his work are very clear (crazy cities with insane architectures are referenced in a note). The Orbs are of course links to other dimensions (and are used as such by Alexander), and those dimensions look a lot like HPL's descriptions of demented cities (some in what has once been the Leng Plateau). If the Orbs are still on Earth, it might have to do with the Elder Ones, but I don't really think FG bothered with that.

To me they took some HPL inspiration to make a story involving the orbs, their guardian and a creature trying to go back to his original dimension. I honestly think it's very straightforward, and I really think Dark Matter basically hasn't got much to do with the game, but it's always interesting to read original theories ^^.

Still you have interesting points about greed for knowledge and power beyond his comprehension from Alexander, because this is a very classic Lovecraftian theme.

Let's sum this up :

I doubt the game has a billion hidden secrets. To me the story is pretty simple and if you are looking for additional explanations, look towards what inspired at least a part of its story : Lovecraft's short stories: ) !

I read somewhere the orbs were similar to Lovecrafts. I will look into it for sure now. Thank you. I'm always looking for that extra whether it's there or not. I'm really passionate about games like this.

Wow I never thought of that connection before. They have cults that think H.P. Lovecraft is based on real stuff.....maybe in 50 years or so they'll be some cults based on amnesia lol.

There's also those that believe that the pyramids are energy beam machines that used to charge spaceships that were in orbit and that the obelisks were cellphones.

No criticism towards you, it is just that people believe all kinds of things if you are persuasive enough.
