Ok. I was able to get the mushroom and the remains. I totally forgot about the blood in the jar and I already broke out of the prison cell. Is there ANY way I can get the blood and still make the tonic AFTER the ambush at the Chancel?

Yes. After getting out of prison, get back to Agrippa. When you stand in front of him, look at your left - there should be some new tunnel. At end of it you'll find a room. Look at the floor... grate...
