I'm not sure if any of you guys heard of these, but is there a way to export models from AutoCAD 2012 and Inventor Fusion 2012 to Amnesia?

If not, Blender exports and Maya exports are known to work. If you can export any of the AutoCAD models in a format that Blender or Maya (or probably 3dsMax or other programs) can read, you can import and re-export from those into OpenCOLLADA format which Amnesia can use. You may have to re-texture or re-animate in Blender or Maya, however.

I have also noticed that when it comes to custom converted models the ModelEditor prefers very few meshes. Otherwise, some of them might be set at 0,0,0 making the model unusable at a first glance.

Do custom models have to use .dds files for textures?

It is your choise. Amnesia editors can ready .dds, .jpg and maybe some others. Whatever you use(dds or jpg) you just have to specify it at the .mat file of the model(MaterialEditor).
