Well... The reason why the Shadow started chasing Daniel in the first place was because he took the orb while in Algeria. I suppose that killing Alexander made the Shadow happy enough to take the orb and leave.

Once you read Daniel's "note to self" and move through the secret passage behind the bookshelf, you'll enter a large "hub" room with a balcony and two staircases, one of which is busted. If you turn to the left into the long hallway from the entrance to this room, you will see a large gate that, when used, gets covered with fleshy stuff. That's the front gate.
