I believe this issue is the same as the one he mentioned else where.

The game doesn't find things by absolute paths or by paths relative to the folder where the Amnesia binary executable is found in (for custom story files). The game relies on the resources.cfg file and the directory that the custom story configuration was found in. Removing them from the entities folder shouldn't matter so long as they are stored somewhere in his custom story's folder.
