Unless I'm missing something else.

you're missing substance 65. read the note you got from amabels(?) computer, the one about the antidote.

I though substance 65 was inside the container? I took something out of a glass cage then had two minutes to run away.

Is substance 65 from somewhere else?

substance 65 is in the container, look at the instructions, there are 2 orders for the chemicals, the first is the order in which they are sorted by the machine i.e. the top is button 1, next is button 2 etc. then there's the order in which you need to mix the chemicals
