If he wasn´t infected from the moment he first entered the mine, then he probably was infected by the saving artifacts.

And if not that, he was definitely infected when he entered that excavation site which had turned the miners crazy.

I don´t think there is an alternate ending, they´re just pulling your leg!

However there´s nothing wrong wwith playing Penumbra again.
