My costum story keeps crashing after some time?

Try going here: C:\Users\-YOUR-USER-NAME-\AppData\Local\VirtualStore

You might be able to find your up to date map there. Just copy and paste it to your maps directory if it is there, so you don't lose it.

You should also probably right click your Level Editor > Properties > Compatiability, and tick Run This Program As Administrator or something similar, so you don't have to worry about losing your map(s)
