I wonder if Pathos sending all those things in to space, disturbed something powerful.

It wiped out the surface of the Earth and settled at the research facility, took control of WAU and progressed from there.

Wait, if the surface of the earth have distroyed, how many people there are in the world? Everyone is living underwater?

To quote a passage from the Portal:

"The Earth's surface has been destroyed by an asteroid strike, leaving underwater scientists to fend for themselves;"

From what I can gather, most of life on the surface of the planet has been wiped out (Dinosaur style).

Those in underwater research facilities were left (mostly) unharmed. But without supplies etc, their deaths are a slow one.

People on the surface would have been the lucky ones. Out in seconds, instead of months of slow torture.
