I feel like its merit is simply derived from its visual style. You're right in that it has a superb atmosphere, but the story is almost nonexistent and it all feels rather hollow to me. Whereas Dear Esther felt like it was forcing its narrative upon the player, I feel like LIMBO just forced the visuals and environment on you. Obviously I'm not saying it's a bad game nor do I think so but I feel that people act like it's a lot deeper than it is but it's fairly superficial imo.

I felt the same way about 'Don't Starve'.

An explanation for that? It barely has a story, but I think it's a solid survival game, though. Not sure how it could be seen as pretentious apart from the artstyle, which is somewhat unique.

I just found it over hyped. Yeah, the art style is kind of unique *cough* Tim Burton *cough*, but that's it. It gets repetitive, boring, and quite frankly, tedious. Once you figure out how to counter the occasional attack, there really isn't that much else to it. There's little to motivate you to seek to new grounds once you've successfully planted yourself. And even when you do, there isn't all that much to discover.
The atmosphere is meh. I've heard it talked about as successfully instilling a sense of despair in the player, but it did very little for me.
There's really not much else for me to say. The game seemed highly regarded enough for me to buy, but I was disappointed once the novelty of the art style wore off. And even that didn't last long.
