That message has happened to me before. What I've done is delete the main saves folder if you have one. This is the folder with all the saves you have that is most likely directed under Documents\Amnesia\Main. Back it up before you do anything because if anything screws up at least you can save it. For example, if your main saves folder is named, "My Mod", just delete that folder. Next time your mod is launched, the game will generate a new one for you.

Yeah, the save game folder will not be in Main for the mod. That's the idea of the MainSaveFolder in the init file. So basically it would be something like Documents/Amnesia/CatalystMD/Utopia instead. By deleting any of the last two folders, you'll reset the save progress and first_start_flag as well as any corrupt files that may lie there.
