Well the X-Files episode came after The Thing so I would say that is a common inspiration among both of them. I think you're taking all of the parallels much too literally, in fact, the episode is almost nothing like Penumbra at all. Great episode by the way, one of my favorites so far (been kinda lazy watching it so I'm still in the first season). 
Yeah, I'm still in the first season as well. The plot of the episode is completely different from the games yes, but the games have things in them that reference those I described from the episode.
