				You should take a screenshot of the actual menu in-game, not the level editor. Did you check to remove any map_cache files? Also, don't you think you've spent more than 1.5 hours trying to solve this issue? Is it really worth struggling with rather than starting over? Just saying.

1. about 1.5 - 2 hrs to make the level for the level editor

I recommend you now do what Mugbill said and take a screenshot in Amnesia of your menu and not your Level Editor.

				Open up your menu.cfg file in your Full Conversion. 
And within the <Main> category, look for the following line
 BGScene = "<map_name>.map"
 
Make sure that your map is within the quotes.
 
Then make sure your map is somewhere in your full conversion folder. I recommend just putting it in main_menu for now.
 
Then check your resources.cfg file, and make sure that somewhere in there, your folder where your map for your menu is located is referenced.
 
If you still are unsure, pack all your FC's folders into a .zip or .rar file and upload it somewhere and I'll take a look for you.

				You shouldn't - its more of an organisation thing. You can literally put your map anywhere, but having it in main_menu just makes it easy to remember its location.

1 hour to setup a game.cfg? 
rename it, put a copy of the original, and change the things one by one until it stops working. Same with the map, backup yours, put the original and see if it shows up. Till you find the error.
 
 
What blackbox? The only box I know that blocks the player is the invisible block box, which are purple. 
You can disable those via  SetEntityActive.
