The only other parts I found really scary while playing the first time, was the Prison and the Choir (just as you mentioned them).
The Prison is a breeze now and the Choir is rather relaxing.
The Storage is still scary to me.
Really? Storage is still really scary first time around, but I can practically play it with my eyes closed now. Prison is more complex and on my second play through I had forgotten parts of it so some was new to me again. Choir I never really found to be that scary...yet a lot of people have...you can hear the brutes from a mile away and spot them well before they spot you. Since it's wide open, you'll almost never become trapped, while on the otherhand there are plenty of pillars about so hiding is not a difficult task.
Choir (I got so lost and never knew where sounds were coming from, and it's so misty, I was always afraid I'd walk right into a brute) and first section of the water horror. Trapped in that room with the lever and having to run for it with it right behind you. Storage has my heart going a little faster as soon as that journal entry appears saying "the darkness in the storage is unnatural."

Ah yeah...Choir would be much more daunting without the ability to tell where the sounds are coming from. I played that part with headphones.
Agreed on the waterlurker part. That section was really intense for me and probably retains its intensity for me during reruns more than any other part. It was a different type of intensity though. More like panic than dreadful fear like most of the game.
