Can you create a Frictional Games folder manually in Application Support?? I'm wondering if there is a file permission issue? And you say that Penumbra works?? Check your ~/Library/Preferences/Frictional Games folder.
I created a Frictional Games folder in Application Support and reran Amnesia but there was no change.
I do have a ~/Library/Preferences/Frictional Games folder that contains Penumbra/Overture. Here's the contents of the hpl.log file from Overture:
