I don't think you can change the order. But try this file: gui/default/gui_main_menu.skin you may find something interesting (I didn't).
For the location of the logo and menu, I know it's in menu.cfg

If I'm not mistaken is this line for the menu:

    TopMenuStartRelativePos = "0.8 0.3"

0.8 is x and 0.3 is y (Check, I can't remember)

For logo:

    MainMenuLogoStartRelativePos = "0.0525 0.26"
