One could have a great atmosphere, but a lousy story. Atmosphere is important too, otherwise it the scares to the story would have the same affect in the wrong atmosphere. Penumbra and Amnesia 1 both had great stories (Penumbra's was longer, but Amnesia offered you multiple ending options).
Here I thought 'Monsters' would be a choice option, part of me is eager to see what new and scary creatures are in it. These new monsters would easily be used in new custom stories. The multiple endings really didn't work. If you want to have multiple endings you have to have events in the game that lead towards different endings, instead of just having a choice at the end, because then you are basically just choosing which movie file you want to watch. Amnesia would have been basically perfect if it had a more focused, non-optional ending like Penumbra (which had a very good ending). I loved the Penumbra ending (you are led to assume, however, that the humans went after the Tuurngait. This could have been hinted a little more at least).
I guess what I really mean by multiple endings is this: Have a story designed such that, what ever key actions you make dictates what possible ending you reach. Basically like a choose your own adventure book, each book had its own base story, but your actions determined the ending.

Ghost Recon no, at least not that much, but I have played STALKER (only most of it, unfortunately) and it does have an interesting story. Maybe not the basic plot connected with your main character (don't know how it ends though) but backstory counts as story too. Which paradoxically is what creates the atmosphere most of the time. If the environment isn't interesting then achieving an interesting atmosphere is difficult.
Well yeah, one builds atmosphere with the environment. Although story and environment aren't mutual.

I know the "If fate frowns, we all perish" is from Penumbra, but I do not recognize the other phrase. I don't remember it from Amneisa 1.
I've never played Ghost Recon or STALKER so I can't really comment on either one.

It's from Assassin's Creed 2, I believe. Ezio says it to one of his targets when he assassinates them in the 'Bonfire of the Vanities' DLC.
