I recently found a physical copy of Amnesia: The Dark Descent. Am I able to add this copy to my Steam Library and download any updates or mods for this copy or would I have to purchase the online Steam Store version to be able to do this?

The retail (including physical) is not the same as Steam, so no. But you can just install it and download the updates yourself from the forum here. If you wanted to, you can also add the executable as a Non-Steam game.
