I managed to kind of "fix" the door that goes back into the storage, by making it spawn you back in the Laboratory in the same spot. Also, after opening the map with MapViewer, I spoiled a few things for myself, but I noticed that none of the scripts are working in the map.

Sigh...it's loading the wrong map then. I will go and rename them, and hopefully it will work.
Word to the wise: Never ever ever make multiple maps with the same name, regardless of placing them in separate folders.
I will upload it shortly.
bobbo: That is the storage from the first chapter. Please make sure you completely remove 100% of all abduction files, then reinstall the new download above, and it should work. A new update will be here within the hour though, so hold on before you do anything else.

I appreciate the PM. Looking through it, I think the update I am currently uploading should solve those issues. The door leading back to the storage from the lab should NEVER EVER EVER allow the player back into the storage. It is locked for a reason, so assuming it is locked, there shouldn't be an issue.
I think once the game begins loading the proper script files, everything will work out ok. If not, well, I am all out of ideas.

That update makes the door lead to the laboratory in Ch2, remember to change in the entity tab too
uh, I checked and you did change it, wtf, why does it lead to the lab in ch2?
And, if I load the autosave where I've entered the lab in ch3, I fall through the world, this is true for all saves within that area.
Oh, and it still crashes when exiting the game when in the Lab in ch3 (can't leave through door to test that as I fall through the world).

I made a save just before the final part of the storage, and that's where I always load up the game. It's better since that way you can be sure that any changes that were made in the next map will take effect.
I'm downloading right now, and I'll let know how it went.
