Transparency can be done by adding an alpha channel to the image. Or you could set the transparency to the material in the material editor.

What was wrong with the leaves?

I added an alpha .dds in the material editor. It was a merged mesh so I had to separate it into the stem and leaves once again. The leaves themselves are planes so when I added the texture they became small box shapes with white borders.

Did you try interactive normalization for the weight painting?
