So I see you use a ton of custom stuff. It's normal actually. However, have you fixed all of them when it comes to bad normals? This is important to me(I guess to you as well) since every time I play a map the HPL.log file goes crazy with all these error lines.

I couldn't fix all models' bad normal errors.
Two models from Black Plague has this serious bad normal errors, especially autopsy table. It is simply screwed. I can't import them into Blender, whenever I try, there is nothing at scene.
Otherwise, I solved all of the custom models, either made by me/my friends or from another game.

Yes, I'm using the autopsy table as well and it does show many errors. I'll see if I can import it later. Usually they open with Maya 7 or 8.
I tried fixing the normals in one model (Yasar's shelf) but the texture disappeared afterwards. He hasn't replied yet. We'll see.
Also, does converting everything to .dds format help with the performance issues? I'm thinking of doing that from now on.

Converting .dds has a little impact on performance. I don't have Maya, if you can import them to Maya try to export it in obj or similar format and I'll see if we can correct this issue.

Also dds makes it harder for someone to take your textures
Alright, later tonight I will try that in Maya. You can open .dae files with notepad and see with what program they were made by the way. I don't know if you know that.

Here's the progress so far:
-There will be total 11 level, and 7 of them are completely finished. 4 of them are still work in progress; I am close to finish 2 of them. Other two will take longer, as they are huge levels.
-More than half of the all notes are finished.
-More than half of the conversations are scripted and sent to voice actors.
Why this took so long? I started in December 2010, three months went to learning and I reconstructed three of the levels from scratch after finished them.

To be honest, I like horror, but I haven't found a lot that makes me want to play it again and face pissing my pants all over again.

But I will eagerly await this, for I believe out of all the modders you're one of the best here Tanshaydar, I also feel you're one of the people with the best understanding on what's scary and what isn't on the forums here.

Alright, I opened it with Maya 7.0 just fine and exported to .obj file. I an open the file perfectly fine in Blender 2.49 and I also converted the .mat, .ent (with bodies) as well as modified the model in blender to read the .mat file. The rest is up to you. I sent it via pm. If you manage to fix please send it back because I need it too.
