Shadow and Lighting Effects Stopped Working
I have had the Penumbra Collection installed since the first Humble Indie Bundle and I have enjoyed it very much. I have purchased Amnesia as well and I intend to play though it when I complete the Penumbra series. So far I have played through Overture and part of Black Plague. Yesterday I performed a routine update (emerge world) on my Gentoo system. A few packages were updated including python and xorg-server. After this update I am having some issues in Black Plague. Many of the lighting and shadow effects have stopped working. Amnesia and other games seem to be working fine.
A perfect place to see the issue is in the room that fills with blood during the nightmare sequence. When you enter the room light should be shining through the fan onto the wall and the spinning fan blades should cast a shadow. I am no longer seeing that light or the blades. As matter of fact, the room is very dark and I cannot see the switch overhead that is usually visible. Here is a screenshot of this:

The wall to the right in that shot should have a good bit of light shining onto it. After you turn the handle above and this area fills with blood you should be able to see the switch without a flashlight but it is now completely dark under there:

This issue is affecting many other areas of the game.
I regularly record videos of games in Linux for Youtube and I recorded this sequence last week in which you can see it clearly working correctly on this same machine:

The machine is a Gentoo AMD64 with an Nvidia 9800GTX+. It is running 2.6.37-gentoo kernel, uses xorg-server 1.9.4 with nvidia-drivers 260.19.36. That is the same driver being used in the video above.

My first suggestion would be to install libCG on your system and remove the included libCG in the penumbra lib/ folders.
For Penumbra all the shaders go through nvidia's CG library, where as in Amnesia we are using OpenGL's GLSL.

I thought about that and I already had nvidia-cg-toolkit installed but the libs were 64-bit and that package doesn't seem to provide a multilib solution. There is a bug on the Gentoo bug tracker for that issue: http://bugs.gentoo.org/show_bug.cgi?id=262477
I went ahead and pulled down the 32-bit version of the package that matched the version installed by portage and I dropped the precompiled libs into the lib directory in the BlackPlague folder. That resulted in:
./blackplague.bin: /opt/PenumbraCollection/BlackPlague/lib/libCgGL.so: no version information available (required by ./blackplague.bin)
./blackplague.bin: /opt/PenumbraCollection/BlackPlague/lib/libCg.so: no version information available (required by ./blackplague.bin)

Have you tried reinstalling the game from scratch? Also, are you loading from the same save-game file when this occurs? If so, can you attach the zipped up saved game?

Reinstalling from scratch was the first thing I tried. I did copy the same save file over to the laptop to try it. It is an autosave. I am attaching it. Thanks for your assistance.

Well I downloaded the game over again to make sure my installer wasn't corrupted. I tried removing the system-wide install and installing into my local directory. Considering that this is happening on two different computers running two different distributions I am surprised other people haven't come in with the same problem. It could be possible other people do have this problem but they don't know the game isn't supposed to be this way. I don't really know what else to try.

The extension01 paths are only there when you have requiem installed as those are for requiem.
I'm going to have time to look at this tomorrow ( Monday ) evening.
