I have installed the latest version of Amnesia and noticed the following problem:

In full screen mode every second or so the cursor jumps back to some location on the screen. The exact location seem to depend on the screen resolution. For example in case of 1680x1050 it is the centre of the screen while in 800x600 it is somewhere around top-right corner. Obviously, it is very difficult to play the game. In fact, even stopping the game is a great problem as one needs to quickly and precisely move the cursor and click on appropriate buttons.

Interesting thing is that in window mode everything works perfectly.

So it seems there is sometimes there is a strangeness in SDL's behaviour in full screen mode and there is a workaround for that.

Update: Penumbra Overture has the same problem.

Found the reason for this problem. It is a program called "unclutter". The program is present in Ubuntu 11.10 by default.
