My saved games seem to be acting oddly. Like after closing out of the game, they seem to rearrange themselves in an odd order.
I'm running Windows 7, if that's any help. And if my HPL log is needed I will gladly post that here as well, or any other information that might help to figure out why this is.

That's because of a steam save sync issue that "corrupts" the date/time of the dates or something. It might also cause problems when clicking Continue(starts a new game usually). While it's being fixed, load manually your last save.

M'kay! Glad to know that it's being worked on. uvu
And that's exactly what I've been doing too. Though I've been writing down the day & time when I finish before completely exiting.

If it's a Steam sync issue, then you might want to disable that feature in Steam for AAMFP (right-click > Properties > Updates > uncheck Steam cloud synchronization).
