I was able to import the greenhouse models into maya(2011 student) using "DAE_FBX" import. The UVs are unfortunately not preserved but the models do still point to the texture they were using.
But I think it would have may be used in the Church to get the stairs to lower; as that allows the player to go underground, coming closer to the Machine. + Access to first pig. + Follows a similar puzzle with the candle, minus the lever
Or otherwise, where the cells are. If the feature was kept, I would think that the cells could open, but the activity we can observe the pigs doing would become an issue for animating, or ruining the experience of understanding how these pigs still have feeling.

The Pig Mask Key Plate is listed in the mansionbase files, so I took that to mean it was originally intended to be used in the mansion. I think the church's assets are all listed under new_church. The mansion is like a giant puzzle box of hidden passages and rooms, so there would be plenty of opportunity for the Pig Mask Key/Plate to be of use. Maybe back when there was an inventory this was how the secret room in the office was opened, but after the inventory was ditched they replaced it with the rifle lock mechanism. Or something haha.
@ The Mug: do you have any theories as to why the Greenhouse stuff won't load in the level editor/model editor/model viewer but do load in Maya?

The fact that the UVs are fucked would probably be something HPL would not like. Just to make myself clear DAE_FBX was the only one that worked, OpenCOLLADA,FBX,COLLADA in blender,FBX in blender did not work, so it generally seems to be some problematic files.

I think I only saw them back in the Pigline and in the Factory...
I remember going through the holding pens and being confused by the flappers' absence. Their presence would have added to the feeling of walking through a slaughterhouse.
Also, there already was a puzzle in the Pigline where you drop a heavy cylinder into the cogs.
The pigline.ogg stuff seems really disturbing... Do you guys remember the stuff that came with Halloween trailer? I mean when developers wanted to send them scary, sick, and disturbing screams? Maybe they used these sounds in the pigline.ogg and it was supposed to be a vision or something. Shit. More disturbing scenes, more outdoor locations and more encounters and some more interactivity would make this game much better.

The screams submitted by fans of the game are heard at the end, when:
