I don't remember Amnesia overusing these. There were few moments, but that is. I recall it as a noise similar to the Zelda secret location theme, you know in ocarina of time when you ope up a secret passageway with a bomb or whathaveyou?
 
That's all it is in Amnesia, but I think what he's referring to is the wind and the doors opening, like at the beginning with the footsteps leading into one of the first rooms.
 
As far as I can remember anyway, I don't think I'm ready to give Amnesia another serious playthrough yet xD

				There are several times where, after Daniels picks something up or solves a puzzle, a grunt or a brute spawns, or the Shadow appears (or something else happens). But don't remove them! Instead, randomize them! That way you can replay the game several times...

				I don't think there were nothing wrong with TDD's scary moments after a puzzles. They were quite rare, in the end. 
Guest Room key puzzle, you were introduced to a new gameplay mechanic, hiding. There were no Machine Room scare, for an example.
