The stutter due to sound yes, but for best effect you might need the updated game (which I know is not available for Mac yet).
The stutter, or slowdown rather, that comes from skinned, animated objects will need an updated game to see improvement. Currently only the first level can be tested, as it has all those entities removed to verify that this is indeed the cause.

The first system I expect you will get some stutter/slowdowns always, the 540M is pretty weak, below minimum it seems and is the bottleneck. 100% stutter/slowdown free for minimum is not something we are trying to achieve.
Don't want to disable the intro to make sure test is made with the actual level.

Note: On this system, I'm using the first setup from Humble Store with no previous updates (like the USB + Adaptive vSync fixes) and then I apply stutter6fix. Is that a problem?

GPU: Nvidia GTX 660 Ti
- Default: Very little stutter
- Stutter6Fix: Perfect!
(*) I have noticed that there are 2 places where I am always getting a stutter. One is at the bathroom and one when crouching for the fist time inside that path after acquiring the lantern.

Are you sure you are loading a saved game from when you ran the game the first time using patch 6 and only from the first level?
(hpl.log showed all OK, the GF card was in use)

But just as I suspected would happen, I restarted my computer and loaded my saved game from first run and the game started stuttering again, not the every second while walking stutter, but probably every other second type stutter.

As I already said, you don't have to uninstall the game every time. It's not needed and you are getting tired for no reason. You can simply edit your current main_settings.cfg with the values mentioned above (first try 4096 & 8192 as lower than that will most probably cause sound issues), make a new profile and start a new game.
Tried each of those values with the patch 6 in place, 1024 - 4096 gave major sound issues and mouse lag. 16384 Gave major mouse lag. 32768 Doesn't work as it's the default value

The name of 540M might make it sound weak but trust me from personal experience it can run level 1 at High with 40+ fps. Without any stutterfix the game stutters a lot but with stutter6 it's almost fixed at level 1. You mentioned something about skinned, animated objects. All I'm saying is, since I experience small stutter at the crouching area, can you check for more such objects there (the bathroom seems to be fixed today, maybe because I installed v1.01 from humble store)?
Now, I noticed that with stutter6 the music before the piano scene is missing. Only the clock and footsteps can be heard.
And, does this "warning" help in any way or is it irrelevant:

Do you experience any kind of overheating of the GPU or CPU?
Easiest way to spot would be if the fans get really loud or if the computer gets hot.
The overheating should only be when the game is slow. When it is running at normal speeds again the fan should be less loud

I played Outlast because this game is not running good on my system (and it runs perfectly).
