If Daniel has nyctophobia,,,
...then why did he became archaeologist? I can't understand why a person that is so afraid of the darkness would decide to descend into dark pyramides in Algeria. You?

I would assume thats the reason he was walking with some arabs I think. I don't think he intended to be alone there and trapped to being with, right?

They sure had some torches with them and he wasn't alone like the others said. It would be interesting if someone could create a CS where you are in this pyramid and play as daniel. (Remembers me of La Caza).

Quite possible!
Fears and phobias often generate from a personal experience, often life changing and/or threatening.
One of the escapees from Stakag Luft III (The POW Camp in The Great Escape) becomes claustrophobic due to the fear of a tunnel caving in above him, despite being the only one fit enough to take on building the tunnel.

The shadow coming after him may have increased it too, maybe the shadow generated the phobia.

I kind of wish the Shadow was literally just the evil darkness - it'd explain why you counter-intuitively fear the dark (which protects you from monsters) rather than embrace it, and I find it much more creepy than some goofy fleshy thing that roars.

You should watch "Vanishing on 7th street" if you haven't already seen it. It's cheesy, nothing is explained in the end, but it's thrilling and has almost exactly what you described.
To stay on topic: archaeology doesn't necessary mean spending a lot of time in the dark, I think (: And if I remember correctly, he was nervous when in that tomb/temple.
